How can I keep my artificial stream clean?

I have a stream running between two ponds in my garden and it is full of mud at the bottom although the water is crystal clear due to the two filters we have for the koi. Do you think putting large boulders at the bottom would help, although I have tried the small pebbles and they just get covered in mud. Please can someone help?
